AMP PD Release 4.2 Release Notes – January 2025

AMP PD’s latest update to the release v4 dataset adds depth to the SC Brain Cohort data, adding new cell type annotations to the merged H5AD data and applying additional quality control filters. These filters remove approximately 300,000 cells, retaining approximately 2.1 million cells of the originally released 2.4 million cells.  These new data are referenced in Mount Sinai’s scientific manuscript, "A Multi-Region Single Nucleus Transcriptomic Atlas of Parkinson’s Disease". 

This updated merged H5AD data is released alongside the merged H5AD data in our AMP PD v4 release. All samples that passed QC in the initial release remain in the updated annotated H5AD data. The release 4 post-mortem sequencing cohort includes 100 whole-genome sequences (WGS) derived from primary visual cortex and 444 single-nucleus transcriptomes (snRNA-seq) derived from 5 brain regions. The sequenced brain tissue came from 100 individuals in various stages of PD progression as quantified by the Braak scoring system as well as unaffected controls (UC).
